Video files converting and ending up out of sync

Got a couple of MPEG files I'd like to add to my iPod. I'm used to using Quicktime Pro or whathaveyou to convert files to a format that works on iPods (and with iTunes library sharing), yet no matter what I do to these files they end up several seconds out of sync. The original files are synced fine. Any suggestions?
